It does not include\nanonymization, data perturbation, synthetic replacement, identifier removal,\nor privacy guarantees. Use the\nspreadsheets skill when the main source is an XLSX workbook requiring\ninspection or transformation.\n\n## Trigger conditions\n\nUse this skill when the user asks to:\n\n- create or improve scientific, academic, or paper figures;\n- locate the plotting code and data behind figures in a PDF or directory;\n- reproduce the visual logic of public reference figures with project data;\n- build a model architecture, Transformer diagram, mechanism schematic, or\n  evidence-backed workflow panel;\n- redesign benchmark, ablation, transfer, interpretability, or mechanism\n  figures;\n- assemble a consistent multi-figure suite or reference-vs-redraw atlas;\n- standardize an existing plotting project into a reusable process.\n\nDo not use it for generic illustration, ordinary photo editing, UI design, or\nprivacy/anonymization as the primary objective.\n\n## Core principles\n\n1. **Scientific truth before aesthetics.** Preserve actual data, statistics,\n   units, pairing, uncertainty, sample size, ordering, and analysis logic.\n2. **Reference mechanism, not superficial copying.** Identify why the\n   reference persuades and transfer that mechanism to the new scientific\n   claim.\n3. **Source traceability.** Every final panel must map to plotting code and\n   data inputs, or be explicitly marked as a schematic.\n4. **One panel, one job.** Each panel answers a distinct scientific question.\n5. **Complexity must be earned.** Dense figures need a clear reading path and\n   evidence hierarchy; decorative complexity is not rigor.\n6. **Render verification is mandatory.** A script that runs is not a finished\n   figure until the exported artifact has been visually inspected.\n\n## Inputs\n\nDiscover these from the project before asking the user:\n\n- reference PDF/images and local citation/index notes;\n- existing paper figures, drafts, and rejected variants;\n- plotting scripts, notebooks, helper modules, and style files;\n- CSV/TSV/XLSX/JSON/NPY/NPZ inputs and generated caches;\n- model source code for architecture details;\n- paper section, claim, or result that the figure must support;\n- target venue, column width, page size, and output formats.\n\nAsk only when a missing choice materially changes the scientific story, such\nas which result is primary or whether a panel is schematic versus measured.\n\n## Workflow\n\n### 1. Inventory figures, code, and data\n\nRun:\n\n```powershell\npython scripts/inspect_figure_project.py --root \"<project-root>\" --output \"<work-dir>/source-map.md\"\n```\n\nManually verify important mappings. Filename similarity is only a candidate;\nimports, data reads, `savefig` paths, and visual comparison are stronger\nevidence.\n\nCreate or update a figure manifest based on\n`assets/figure_manifest.example.json`. Every requested figure records:\n\n- figure/panel ID;\n- scientific question and intended conclusion;\n- public reference(s);\n- existing figure(s);\n- plotting source;\n- data inputs;\n- statistical transformation;\n- output files;\n- verification status.\n\nFor tabular medical sources that match the FigMirror `clinical-cbc` contract,\nrun `figmirror.py render-data-study` before candidate finalization. Treat its\n`data_profile.json`, `analysis_summary.csv`, and `data_binding.json` as derived\nevidence, not replacements for the read-only source workbook. Never infer\nunits, reference intervals, clinical thresholds, or repeated-person identity\nwhen the workbook does not provide them.\n\n### 2. Deconstruct the references\n\nFollow `references/reference-deconstruction.md`.\n\nFor each reference, document:\n\n- what claim the figure carries;\n- reading order and panel hierarchy;\n- data-to-mark mapping;\n- evidence density and use of full distributions;\n- color and annotation logic;\n- what should be transferred, adapted, or rejected.\n\nDo not copy labels, biological content, or decorative forms that do not serve\nthe project's claim.\n\n### 3. Write the figure design brief\n\nBefore coding, define:\n\n- one-sentence figure claim;\n- panel list and question answered by each panel;\n- main evidence panel and supporting panels;\n- data source and statistical unit for every panel;\n- visual grammar for every panel;\n- consistent palette and entity mapping;\n- target dimensions and export formats.\n\nIf the figure cannot be explained as a short evidence chain, simplify or\nreorder it before adding detail.\n\n### 4. Build from actual project sources\n\nReuse and refactor existing plotting code rather than retyping calculations.\nRead model source code when drawing architecture. Use the actual project data\nunless the user explicitly asks for a schematic prototype.\n\nPreserve:\n\n- paired observations and group structure;\n- exact analysis definitions;\n- uncertainty and statistical tests;\n- meaningful units and axis transforms;\n- sorting/ranking rules;\n- local-signal alignment;\n- color identity across the figure suite.\n\nNever substitute arbitrary random data in a final scientific result figure.\nRandom data is acceptable only for a clearly labeled layout prototype.\n\n### 5. Design architecture and multi-panel figures\n\nFollow `references/architecture-and-multipanel-design.md`.\n\nThe primary architecture panel must expose the real computation. For a\nTransformer, show token/input construction, positional information,\nLayerNorm, multi-head attention, residual Add/Norm, feed-forward layers,\nrepeat count, shapes when known, and output heads. For other models, show the\nequivalent actual modules rather than forcing a Transformer template.\n\nTie architecture contributions to measured evidence when appropriate:\n\n- input/channel evidence;\n- ablation cost;\n- local reconstruction track;\n- scale or attention utilization;\n- objective decomposition;\n- efficiency or robustness.\n\n### 6. Apply a unified visual system\n\nUse one typography system, one panel-letter convention, stable margins,\nconsistent entity colors, and a controlled palette. Keep measured data plots\nvector-native through Matplotlib/SVG/PDF. For new schematics, use the current\nFigMirror default `img2ppt_hybrid`: audit the AI source before conversion,\nrebuild scientific text, arrows, frames, and rule-based nodes as native\nPowerPoint objects, replace declared complex objects with real text-free image\nassets, then run post-conversion scientific and visual review. Choose\n`high_resolution_raster` when a raster-first image is the explicit delivery\nfit, and `direct_vector` when the venue or collaboration contract requires live\nvector objects. These routes change the editable medium, not the scientific\nstory or the obligation to inspect final pixels.\n\nRetain real names and units when scientifically relevant. Do not remove or\ngeneralize them merely for visual tidiness.\n\n### 7. Export and validate\n\nFollow `references/scientific-visual-qa.md`.\n\nRun:\n\n```powershell\npython scripts/validate_research_figures.py `\n  --pdf \"<output.pdf>\" `\n  --render-dir \"<work-dir>/rendered\" `\n  --expected-pages <n> `\n  --report \"<output-dir>/FIGURE_QA.json\"\n```\n\nVisually inspect every page or figure.
