Modify canonical workspace files first,\nthen synchronize them with the CLI.\n\nStandard lifecycle for new canonical resources:\n\n```text\nadd ↓\nedit ↓\nshow ↓\nsync ↓\nstatus / diff / doctor\n```\n\nExisting external resources follow a separate import path:\n\n```text\nadopt ↓\ncanonical resource ↓\nshow / edit / sync / status\n```\n\nResolve `` with `aikito path workspace` before accessing canonical\nfiles directly. `AIKITO_DIR` can temporarily override the persisted workspace.\nUse the installed `aikito` command rather than assuming the CLI lives inside\nthe workspace.\n\n## Bootstrap\n\nWhen the CLI is not installed, use the official source repository and keep its\ncheckout separate from the future workspace:\n\n```bash\ngit clone https://github.com/lsaint/aikito.git \"$HOME/aikito-src\"\nexport PATH=\"$HOME/aikito-src/bin:$PATH\"\n```\n\nBefore cloning, verify that the target does not contain unrelated user data.\nDo not overwrite an existing checkout without the user's direction.\n\nInitialize and inspect a workspace:\n\n```bash\naikito init workspace ~/aikito\naikito status\n```\n\n`aikito init workspace` refuses the CLI source tree, another source checkout,\nand an unrecognized non-empty directory. Do not try to bypass these guards.\nInitialization detects locally installed Agents and writes only those entries to\nthe root `agents.toml`, which is the Agent source of truth for all projects.\nAfter initialization, inspect the generated files before synchronizing\nanything.\n\n## Safety Protocol\n\n- Start with read-only discovery: inspect relevant canonical files, run\n `aikito status`, and use resource-specific status commands.\n- Run `aikito adopt` without `--apply` first. Show the user the adoption plan,\n conflicts, and credential handling before applying it.\n- Use `--dry-run` for synchronization commands that support it.\n- Treat unmanaged targets and conflicting instructions as decisions for the\n user. Do not silently overwrite them.\n- Keep API keys, tokens, passwords, and OAuth material out of the Aikito\n workspace and Git. Store environment-variable references in canonical MCP\n configuration.\n- Warn before any explicit force or prune operation and scope it to the reviewed\n target.\n- Do not treat a local Git repository as safe to publish. Review memory and\n configuration for private data before adding a remote or pushing.\n- Preserve unrelated user changes in both the workspace and target Agent\n configuration.\n\n## Resource Routing\n\n### Global Instructions and Skills\n\nCanonical sources:\n\n```text\n/global/AGENTS.md\n/skills.toml\n/skills//\n```\n\nCreate, review, and synchronize skills:\n\n```bash\naikito add skill [--description ]\naikito edit skill \naikito show skills\naikito show skill \naikito sync global --dry-run\naikito sync global\naikito status\n```\n\nDo not edit generated Agent-native instruction or skill entries as independent\nsources.\n\nWhen adding, renaming, or removing a global skill, treat the change as a\ncross-runtime migration rather than a directory-only edit:\n\n- Update `skills.toml` and references to the old skill name. If the skill is a\n bundled CLI resource, update its source and init template in the CLI source\n checkout separately; the user workspace is never a release source.\n- Verify that every supported Agent that loads global skills has the correct\n `skills_path` in `agents.toml` and in the `aikito init` template. Do not assume\n that an Agent CLI and its IDE use the same global skill directory.\n- Run the relevant tests, then run `aikito sync global` and `aikito status`.\n- Inspect each managed Agent target and confirm that the new skill is visible\n and any stale link for the old name is gone.\n- Keep a global skill out of project `agent.toml` files unless the project\n intentionally overrides or copies it.\n\n### Projects\n\nA workspace is the central source of truth and normally exists once. A project\nregistration represents one code directory and its project-specific Agent\nresources. When a requested instruction, skill selection, or memory is\nproject-specific and the current code directory is not registered, ask whether\nthe user wants to register it. Do not register a project for a global resource.\n\nAfter confirmation, initialize the project from its code directory:\n\n```bash\naikito init project\n```\n\nThe directory name and current path are the defaults. Use explicit arguments\nwhen needed:\n\n```bash\naikito init project \n```\n\nThis command creates the canonical project skeleton and synchronizes its\n`.agents/` runtime. Treat existing unmanaged runtime resources or a project\nname bound to another path as conflicts for the user; do not bypass them.\n\nProject configuration belongs under:\n\n```text\n/projects//agent.toml\n/projects//AGENTS.md\n/projects//memory/\n```\n\nSynchronize and verify with:\n\n```bash\naikito show projects\naikito show project \naikito sync project --dry-run\naikito sync project \naikito status\naikito diff\naikito show memory\n```\n\nProject instructions and memory remain linked to canonical sources. Project\nskills follow `sync_mode`: `link` keeps symbolic links; `copy` generates managed\ncopies for project Git tracking. Use `aikito status` to detect copied-skill drift\nand `aikito diff` to compare it with the canonical skill. Synchronization refuses\nto replace drifted copies; merge changes that should survive, or use\n`aikito sync project --force` only after review.\n\nProject instructions are linked for every Agent registered in the workspace root\n`agents.toml`, using each configured `project_instruction_path`. Shared targets\nare deduplicated, and an existing unmanaged file or link is always a conflict.\nAn empty canonical project `AGENTS.md` disables these links. Synchronization\ncleans only links proven to target that canonical file, while `show project`\nreports a repository-owned `AGENTS.md` as an informational notice.\n\nProject `.agents/skills/` uses entry-level ownership. Preserve project-owned\nskills not selected in `agent.toml` and report them only as notices; a selected\nskill with the same name remains a conflict. Matching directory contents do not\nprove Aikito ownership. `.agents/memory/` is exclusively managed by Aikito, and\nunknown entries there remain conflicts.\n\n### MCP Servers\n\nCanonical source:\n\n```text\n/mcps/*.toml\n```\n\nUnlike Skills (`skills.toml`) and Subagents (`subagents.toml`) which use central\nregistry files alongside definition files, MCP servers use a file-based\nself-registering model (`mcps/.toml`). Creating the TOML configuration\nfile automatically registers the server.\n\nCreate, preview, apply, and verify:\n\n```bash\naikito add mcp [--url | --command ]\naikito edit mcp \naikito sync mcp --dry-run\naikito sync mcp\naikito show mcp\n```\n\nUse `aikito show mcp --live` only when live Agent checks are useful. Use\n`aikito auth mcp ` for supported authentication flows. Never force an unmanaged\ntarget merely to make status green.\n\n### Memory\n\nGlobal memory belongs under `/memory/`. Project-specific memory\nbelongs under `/projects//memory/`.\n\n```bash\naikito show memory [target]\naikito edit memory \naikito rename memory \naikito rm memory \naikito doctor --fix\n```\n\nUse the separate `durable-memory` skill to decide when knowledge is durable\nenough to persist, which scope owns it, and how to version it.\n\n### Inbox\n\nStaging notes for review:\n\n```bash\naikito show inbox [target]\naikito edit inbox \naikito rm inbox \n```\n\n## Adoption\n\nPreview existing Agent configuration before importing it:\n\n```bash\naikito adopt\n```\n\nOnly after the user reviews the plan and resolves instruction conflicts:\n\n```bash\naikito adopt --apply\n```\n\nApplication creates timestamped backups under\n`~/.aikito/backups/adopt_`. Adoption imports resources into the\nworkspace; Agent-native configuration changes only during explicit\nsynchronization.\n\n## Verification and Current Behavior\n\nAfter every write, run the narrowest relevant status command and inspect the\nreported targets. Use `aikito --help` as the authority for options\nsupported by the installed version.
