Load the relevant\nreference file before executing that part of the workflow.\n\n## Codex Invocation\n\nTrigger this skill when the user:\n\n- explicitly invokes `$deeprefine` or `/deeprefine`;\n- asks to refine, improve, diagnose, repair, inspect, or review a Graphify\n  knowledge graph;\n- asks to apply a previously reviewed DeepRefine refinement.\n\nRun from the knowledge-base project root, where `graphify-out/graph.json`\nexists. If the user is planning or asking how DeepRefine works, explain the\nworkflow and do not mutate files.\n\nIf `deeprefine` is unavailable, tell the user to install it:\n\n```bash\npip install deeprefine-cli\n```\n\nFor source development:\n\n```bash\npip install -e /path/to/DeepRefine-Skill\n```\n\n## Hard Safety Policy\n\nA normal `$deeprefine` or `/deeprefine` invocation is dry-run only and **MUST\nNEVER** call `deeprefine apply`.\n\nThe default workflow must stop after:\n\n1. `deeprefine loop validate`\n2. `deeprefine review`\n3. showing the proposed actions and HIGH/MEDIUM/LOW review report to the user\n\nThen ask for explicit approval.\n\nOnly if the user's next message explicitly says to approve/apply/write the graph\nmay you run:\n\n```bash\ndeeprefine apply --trace-file ... --refinement-file ...\ndeeprefine loop finish --trace-file ... --refinement-file ...\n```\n\nDo not treat any of these as approval:\n\n- generation of a `<refinement>` block;\n- a valid `loop_trace_<query_id>.json`;\n- a prior user message;\n- a successful `deeprefine review`.\n\nIf the review contains LOW-confidence actions, use\n`--allow-low-confidence` only when the user's current approval message\nexplicitly accepts that risk.\n\n## Mode Selection\n\n### Full workflow\n\nUse for `$deeprefine`, `/deeprefine`, or requests to refine/improve/fix the\ngraph.\n\nFollow the canonical reference in this order:\n\n1. `references/deeprefine-workflow.md`\n2. `references/llm-prompts.md` when producing tagged LLM outputs\n3. `references/trace-and-commands.md` when writing traces or running commands\n\nDo not copy only the latest query if pending history exists. Process all\nunrefined history queries first, preserving canonical dedupe/order rules.\n\n### Review only\n\nUse when the user asks to review, audit, inspect, dry-run, check evidence, or\nshow what would change.\n\nRun validation and review only:\n\n```bash\ndeeprefine loop validate --trace-file ... --refinement-file ...\ndeeprefine review --trace-file ... --refinement-file ...\n```\n\nShow the HIGH/MEDIUM/LOW evidence report. Do not modify `graph.json`.\n\n### Apply only\n\nUse only when the user's current message explicitly approves a previously\nreviewed refinement.\n\nBefore applying, verify that the trace and refinement file match\n`references/trace-and-commands.md` and the review rules in\n`references/deeprefine-workflow.md`. Then run:\n\n```bash\ndeeprefine loop validate --trace-file ... --refinement-file ...\ndeeprefine apply --trace-file ... --refinement-file ...\ndeeprefine loop finish --trace-file ... --refinement-file ...\n```\n\nUse the LOW-confidence override only with explicit risk acknowledgement in the\nsame user message:\n\n```bash\ndeeprefine apply --allow-low-confidence --trace-file ... --refinement-file ...\n```\n\n## Non-Negotiable Rules\n\nThese are restated here so Codex always sees the hard stops before loading any\nreference.\n\nDo not:\n\n1. Run `deeprefine refine` unless the user explicitly asks for CLI/FAISS mode.\n2. Call `deeprefine apply` without a valid `loop_trace_<query_id>.json`.\n3. Call `deeprefine apply` before `deeprefine review` and explicit approval.\n4. Ignore LOW-confidence review warnings without explicit risk acceptance.\n5. Skip any hop's `<judge>Yes</judge>` / `<judge>No</judge>` judgement.\n6. Skip error abduction when `len(interaction_history) > 1`.\n7. Write `<refinement>` before abduction when refinement is required.\n8. Hand-edit `graphify-out/graph.json` with Python or ad-hoc JSON patches.\n9. Ignore pending history and refine only one latest query.\n10. Invent a shorter pipeline such as \"read file -> write refinement -> apply\".\n\nIf validation fails, fix the trace or rerun the missing step. Do not bypass with\n`--skip-trace-check` in agent mode.\n\n## What to Load From References\n\nKeep this adapter concise. Load the smallest reference needed:\n\n- Full refinement pseudocode and safe review:\n  `references/deeprefine-workflow.md`\n- Verbatim LLM prompts:\n  `references/llm-prompts.md`\n- Required JSON shape, exact command sequence, and CLI/FAISS exception path:\n  `references/trace-and-commands.md`\n\nUse the canonical commands and artifacts exactly as written there.
