The right reflex is **\"cix when\nyou don't have a pointer; grep when you do.\"**\n\n## When to use which\n\n**Reach for `cix` first when:**\n- The starting point is open-ended (\"how does indexing work?\", \"find the\n  authentication middleware\", \"where is the main entry point?\")\n- You need cross-file navigation (definitions / references / callers)\n- You're searching by *meaning*, not by an exact string\n  (`\"JWT validation\"` should find `verifyToken` even without that phrase)\n- You're exploring an unfamiliar package or codebase\n\n**Skip `cix`, use Read / Grep / Glob directly when:**\n- A failing test or stack trace already names the file and function —\n  just `Read` it\n- You're chasing an exact literal: a specific error message, a config\n  key, a commit-message phrase, an import path\n- You're inside dependencies (`node_modules`, `vendor`, `.venv`) — they\n  aren't indexed\n- You're editing a non-code file (Dockerfile, yaml, lockfile)\n\nIf `cix` returns nothing relevant after one well-formed query, fall\nback to grep — don't loop on cix.\n\n---\n\n## Pick the cheapest tool that answers the question\n\nWhen you already know a symbol's **name**, reach for `cix def` / `cix refs`\nbefore `cix search`. They return **metadata only** (file, line, signature,\ncall sites) — no source bodies — so they cost roughly an order of magnitude\nfewer tokens. Measured on one real symbol in this codebase:\n\n| Command | Returns | Output size |\n|---|---|---|\n| `cix def <symbol>`      | definition location + signature        | ~250 B |\n| `cix refs <symbol>`     | every call site (file:line)             | ~1 KB  |\n| `cix search \"<intent>\"` | matching code **with full source bodies** | ~7 KB  |\n\nSo `cix search` is ~28× the bytes of `cix def` and ~6× `cix refs` for the\nsame target. Rule of thumb:\n\n- Know the name, want \"where is it defined / who calls it\" → `cix def` /\n  `cix refs`. Cheap, precise, no source noise.\n- Don't know the name, searching by *meaning* → `cix search`.\n- Only escalate to `cix search` for a *known* symbol when you actually need\n  to read the surrounding implementation, not merely locate it.\n\n---\n\n## Commands Reference\n\n### Semantic Search — find code by meaning\n```bash\ncix search \"authentication middleware\"\ncix search \"database connection retry logic\"\ncix search \"error handling in payment flow\" --limit 20\ncix search \"config parsing\" --in ./internal/config/\ncix search \"API routes\" --lang go\ncix search \"main entry point\" --exclude bench/fixtures --exclude legacy\n```\n\n**Flags:**\n- `--in <path>` — restrict to file or directory (can repeat)\n- `--exclude <path>` — drop a directory or substring from results (can repeat)\n- `--lang <language>` — filter by language (can repeat)\n- `--limit <n>` — max **files** returned (CLI default: 10) — output is\n  grouped per file with all matches inside, so 10 files ≈ many snippets.\n  **For agent use, prefer `--limit 5`**: five files is enough for most\n  lookups and keeps the result compact. This is a usage recommendation,\n  not a change to the CLI default — bump it back up when you genuinely\n  need broader exploration.\n- `--min-score <f>` — minimum relevance 0.0–1.0 (default: **0.4**)\n\n### Go to Definition — find where a symbol is defined\n```bash\ncix definitions HandleRequest\ncix def AuthMiddleware --kind function\ncix def Config --file ./internal/config.go\n```\nAliases: `definitions`, `def`, `goto`. Flags: `--file`, `--limit`.\n\n### Symbol Search — find symbols by name\n```bash\ncix symbols handleRequest\ncix symbols User --kind class\ncix symbols Auth --kind function --kind method\n```\nFlags: `--kind` (function/class/method/type, repeatable), `--limit`.\n\n### File Search — find files by path pattern\n```bash\ncix files \"config\"\ncix files \"middleware\" --limit 20\n```\n\n### Read Files & List Directories — EXTERNAL repos only\n```bash\ncix file internal/httpapi/server.go -n github.com/owner/repo@main   # whole file\ncix file README.md --lines 1:40 -n github.com/owner/repo@main       # line range\ncix tree -n github.com/owner/repo@main                              # repo root, one level\ncix tree internal/httpapi -n github.com/owner/repo@main             # a subdir\n```\n\nReads file contents / the file tree from the server's checkout of an\n**external (GitHub-backed)** repo — for inspecting repos you don't have locally\n(workspace / external projects). **Only for OTHER repos:** for the current /\nlocal project use native `Read`/`Grep`/`ls` (faster, no server round-trip); on a\nlocal project these return an error saying so. `--lines` is 1-based inclusive.\n\n### Project Overview\n```bash\ncix summary        # languages, top dirs, key symbols\ncix status         # indexing status + file watcher status\ncix list           # all indexed projects\n```\n\n### Indexing\n```bash\ncix init [path]         # register + index + start watcher\ncix reindex             # incremental\ncix reindex --full      # full reindex\ncix cancel              # cancel an in-flight indexing run\ncix watch               # start file-change auto-reindex daemon\ncix watch stop          # stop daemon\n```\n\nThe watcher auto-reindexes on file change — manual `reindex` is rarely\nneeded. `cix status` shows whether the watcher is running and the\nlast-sync timestamp.\n\n### Servers — talk to more than one cix backend\n\n`cix` can be configured with several **named servers** (e.g. a local\nbox and a remote corporate server). One is the **default**; every\ncommand targets the default unless you pass `--server <alias>`.\n\n```bash\ncix config show                                # lists servers; * marks the default\ncix --server corporate search \"rate limiter\"   # run any command against a named server\ncix search \"rate limiter\" --server corporate   # --server is global; either position works\n```\n\nServers are managed through `cix config` (persisted in\n`~/.cix/config.yaml`):\n\n```bash\ncix config set server.corporate.url https://cix.corp.internal\ncix config set server.corporate.key <bearer-token>\ncix config set default_server corporate        # change which server is the default\ncix config unset server.corporate              # remove a server\ncix config unset server.corporate.key          # clear just its key\n```\n\nThe legacy single-server keys still work and operate on the **default**\nserver, so existing setups keep working unchanged:\n`cix config set api.url <url>` / `cix config set api.key <key>`. The\n`--api-url` / `--api-key` flags override the selected server's URL/key\nfor a single invocation.\n\n**Agent rule:** use the default server (no flag) unless the user names a\nspecific server. Only add `--server <alias>` when the task explicitly\ntargets that named backend; never guess an alias — run `cix config show`\nto see the configured names if unsure.\n\n### Workspaces — cross-repo search + management\n\nA **workspace** groups several indexed repos into one corpus for\ncross-project search. List / describe / search:\n\n```bash\ncix ws                                   # list workspaces\ncix ws \"<name>\"                          # describe (repos + status)\ncix ws \"<name>\" search \"<query>\"         # hybrid cross-repo search\n```\n\nManage (owner/admin):\n\n```bash\ncix ws create \"<name>\" [--description \"…\"]   # create\ncix ws \"<name>\" add <project…>               # link an indexed project (local or external)\ncix ws \"<name>\" remove <project…>            # unlink\ncix ws \"<name>\" rename \"<new>\"               # rename\ncix ws \"<name>\" update [--name \"<new>\"] [--description \"…\"]\ncix ws \"<name>\" delete [-y]                  # delete (prompts; -y skips)\n```\n\n`add`/`remove` take a project's absolute path, host_path\n(`github.com/owner/repo@main`), or 16-hex `path_hash` (see `cix list`); no\narg defaults to the current directory. `add` links an **already-indexed**\nproject — it does not clone (to clone a new GitHub repo into a workspace,\nuse the dashboard). `delete` drops the workspace + its links, not the\nprojects.\n\nFor the full cross-project *research* workflow — which repos to trust, how\nto read the hybrid bm25/dense scores — use the dedicated **`cix-workspace`**\nskill (`/cix-workspace <task>`).\n\n---\n\n## Search quality — what scores mean\n\nDefault `--min-score 0.4` is calibrated for the production embedding\nmodel (CodeRankEmbed-Q8 with path-aware preamble). Rough landscape:\n\n| Score    | Meaning                                                 |\n|----------|---------------------------------------------------------|\n| 0.65+    | Exact / very strong match — almost certainly relevant   |\n| 0.50–0.65| Strong match — usually relevant                         |\n| 0.40–0.50| Weaker match — sometimes useful, sometimes not          |\n| <0.40    | Noise — filtered out by default                         |\n\n**If a query returns nothing**, lower the floor explicitly:\n`--min-score 0.2` for very specific or long-tail queries. Don't drop\nbelow 0.2 — results below that are noise.\n\n---\n\n## Writing better queries — leverage path-aware embedding\n\nEach chunk is embedded with its file path, language, and symbol name in\nthe preamble. This means **mentioning a file/dir/symbol you already\nknow about boosts ranking**:\n\n```bash\n# Generic\ncix search \"validation\"\n# Better — pins the search to the auth area\ncix search \"validation in auth middleware\"\n# Even better when you know the symbol\ncix search \"ValidateToken\" --kind function\n```\n\nNatural-language queries that name the *kind of thing* and *where it\nlives* outperform single-word queries.\n\n---\n\n## Usage Patterns\n\n### Exploring unfamiliar code (`cix`'s strongest case)\n```bash\ncix summary                              # project structure, top dirs\ncix search \"main entry point server\"     # find where it starts\ncix search \"database connection setup\"   # find DB wiring\ncix search \"request handler\" --in ./api  # narrow to API\n```\n\n### Tracing a symbol end-to-end\n```bash\ncix def HandleRequest        # where is it defined?\ncix refs HandleRequest       # who calls it?\ncix search \"HandleRequest error handling\"   # how are errors handled?\n```\n\n### Chasing a known target (often grep is enough)\n```bash\n# Stack trace says \"internal/auth/middleware.go:42 — invalid token\"\n# → just Read that file. No cix needed.\n\n# Config key \"max_concurrent_requests\" used somewhere?\n# → grep is more precise.\n```\n\n### Narrowing scope\n```bash\ncix search \"middleware\" --in ./api/\ncix search \"config\" --in ./cmd/ --exclude legacy\ncix refs Config --file ./internal/server.go\n```\n\n---\n\n## Tips\n\n- Search queries are natural language, not regex. Write what you'd ask\n  a colleague.\n- Output groups by file: each result line is a file with all relevant\n  matches inside, ordered top-to-bottom by line number. The\n  `[best 0.NN]` is the score of the top hit in that file.\n- `cix def` is a faster path than `cix symbols` when you already know\n  the exact name.\n- `--exclude` complements `--in` — use it to drop noisy dirs (`bench/`,\n  `legacy/`, vendored code) inline without touching `.cixignore`.\n- The watcher keeps the index fresh. If results feel stale, check\n  `cix status` first — `Watcher: ✗ not running` is the usual cause.\n- Don't loop.
